Maybe Maggie Walsh wanted to get Buffy out of her way before or after the failed attack, and decided to do it another way? Were Scully and Fox already wandering about Sunnydale, and just happened to come across someone raving about a blonde, extra strong savior? Is Buffy really some kind of alien, or has alien friends?

Maybe Maggie Walsh and C.B.G. Spender are working together and its a trap for all of them... Maggie wants Buffy dead and Spender wants Mulder and Scully.

Probably an old idea, but I'll spit it out anyways: maybe Skinner is an old acquantence with Buffy, but how? Relations-friend of a friend? Maybe they've helped each other out with a demon/aline/missin before? Or maybe they just chat about stuff through the internet in code...? I am just reaching here so dont really take any of these into acount really...
